Hi Jose,

As you can see here: http://www.bdbiosciences.com/spectra/, both  
filters collect approximately 63-64% of the PerCP emission at  
different parts of the PerCP spectra.
Your Aria and the LSRII configuration may be optimized for different  
fluorochrom combinations so they equipped with different filters for  
PerCP.
